We have set up a mikrotik 109 as the hotspot gateway. The router gives out an IP to the Access Point via dhcp but we cannot access the AP or even ping it on that IP address. We need access to the AP in order to manage it with our controller and to put on the new SSID.

You have to put AP's IP adresses to IP bindings in hotspot menu. 
IP->Hotspot->IP bindings-> + -> address : x.y.z.w ; type: bypassed -> OK 
and that's it!
